I have an mp4 video that currently only has a stereo audio track. I ripped the raw .dts audio track from another file that I'd like to import in to this one. I would have to do some trimming of the .dts file too as it is for an entire movie and I only need about 20 seconds of it. What is the best way to do this? I'm confused with all the software options and want to know what would best be able to import the dts audio track (or even convert it if necessary, I just want it to be 5.1ch) and also cut it to the required length while attaching it to the mp4 video.

mp4muxer would be a good one to start with.
However I don't believe the mp4 container supports dts. It only recently gained ac3 support in the last few years.
Also even if it is technically supported the number of devices that would successfully use it are probably limited.
Plus you know that you'll need a dts decoder to play it back. Thats why ac3 is usually a good idea as you'll be able to play it over plain old tv speakers when you're not wanting to play through a surround sound amp.

DTS in MP4 is supported by LAV Splitter, ffmpeg and L-Smash.
As for trimming a DTS stream, give a try to eac3to, or the latest delaycut. -
I am converting the DTS to AC3. Do I have to trim the new AC3 file to the exact same length as my MP4 video or is there a program that can trim and combine them in the same step?

I now have my raw AC3 file and my mp4 video file with audio stripped. I have been trying to use MeGUI to encode to an x264 mkv but the end results always freezes, has errors and looks choppy. My source file is 1080p but I can only get a watchable output file if I downsample it to 720p. Is there an easier program to combine the audio/video and create an x264 mkv?
