Not sure at all how to do this, so I'm sorry for asking what may be a very common question.
I've got an anime BluRay here with two sets of subtitle tracks - First one is all english for the Japanese track, while the second one shows only the intro/outro translation for the english track, and presumably sign translations. I'd like to know how to, without burning the subs in, to make the second track always on regardless of what you choose, and then you can turn the first one on/off as you please. Is this possible with MKV?

You cannot make a subtitle "always on regardless of what you choose". Any player could be designed to allow the user to override this. You have no control over what programmers do. If you want 100% certainty that subs cannot be turned off then you must hardcode them.
