Chapters messed up - Possible Seamless branching problem

I wonder if some one can help me with this problem i'm having with chapters messed up at the end. The film i'm backing up is called Notorious which has both thearter and director's cut on the disc. I've identified the director's cut and imported MPLS file into Clown_BD, this demuxed the video and dts HD track, i ripped out subtitles and the other audio tracks.

The M2TS file that Clown_BD produces results in the chapters of the film being jumbled up. i've also tried importing the demuxed streams into TSmuxer and changed the chapter times using BDedit from the original MPLS file but no matter what i do i cant seem to get all the chapters working
