  1. I had this problem multiplexing mkv files with mkvtoolnix (through GUI).
    First of all, the original file is working fine - no errors viewing it. I only added or removed some audio track or subtitles through mkvtoolnix's mmg with the native GUI - no errors reported when multiplexing, and when I watch the movie, everything seems fine, except sometimes (maybe only once or twice in the whole movie) at some spots (and it's always at the same spots) there happens this weird thing... Something like, you know, when an mkv file is damaged (downloaded incorrectly, for example), at the place where it's damaged the movie suspends, the picture becomes pixelated, but the sound goes on, and then after a few seconds everything's fine again. Same thing in my case, and always at the same spot (I mean, same spot for the same move - but different spot at an other movie) - but I know for sure the file is not damaged (the original file played well). Then I opened this file (that went through mkvtools) with AVI Mux GUI and saved it, again to mkv. So basically, all streams are just rewritten - nothing added, nothing removed... and then it's working well - looked at those spots where there were problems, and everything's fine now.

    I only viewed the movies with GOM Player (but like I said, after remultiplexing with AVI Mux GUI, it works), and I don't remember - it's probable that not all movies were "damaged" by mkvtoolnix - maybe some where and some wheren't, maybe all were, but AVI Mux GUI fixed them all. I don't remember what version of mkvtoolnix that was - it was about two years ago. I never bothered trusting it again. But I see lots of people use it and the movies I download seem to be multiplexed by mkvtools, and they work flawlessly. So what could be the explanation of the problem I was getting? Maybe this was a known bug of some verion on mkvtoolnix?

    Plus if it's a known issue, is there a way to check whether the output file from mkvtoolnix has this problem without having to watch the whole movie to see if there's something wrong?

    When does that occur? When playing the file, or after seeking to some spot in the video? I have experienced the same, but only when seeking. Playback is normal. I use MkvToolnix v5.2.1.

    Well, I'd say it's either an encoding error. Or the source of the encoding had some issues.
