  1. I have videos. I just want to remove some scenes from the video without re-encoding. But removing it cause the change in subtitles. If i removed that, i would have to change the subtitles. So instead of it, without re-encoding i need to put black colour on the screen(fully or partially- partially means to put squares of black colour in a region. Audio should be enabled. The video is mkv, with h264 audio aac format. Is there a software to do it or how to do it maually?

You must reconvert if you want black boxes in the video.

It might be possible to add some kind of ssa/ass subtitles with black background images/overlay. But you can turn of the subtitles then.

  5. Then, can you suggest a software which will put black colour in the video in mkv with h264 and aac format and encode it in the same format.

Also, i need for a software which will rip my dvd movies fastly into mkv with h264 and aac format with good quality?

    1. I don't know any easy method using free software. Maybe using avisynth and http://avisynth.org/mediawiki/Overlay
    2. Rip with DVDFabDecrypter(free) or install AnyDVD or DVDFab Passkey and convert with VidCoder.
