MKV to MP4 Hell (MKVExtractGUI and YAMB)

I'm trying to re-contain a dual-audio anime MKV file I have to a MP4 file, but when I remux the file with YAMB, the framerate is too fast and the aspect ratio is wrong. Is MKVExtractGUI just ignoring the metadata?

Post the mkv details with mediainfo.

And have you tried rebox.net?
