Or is there a program which can burn in the hard subs while converting it to mp4 for my itouch??

indeed use virtualdub instead and use the mkv import filter. this allows to open/import mkv files in virtualdub

VirtualDubMod's MKV support is very outdated -- based on very early versions of the spec. Don't count on it opening any MKV files but those it made itself.

Virtualdubmod doesn't support the fcchandler mkv plugin.
starting at virtualdub version 1.8.1 and higher.
