I don't think you can add a watermark or logo directly to an mkv. The only way i know of is to to add the water mark or logo while encoding the video or to re-encode the video then ad whatever you want. Virtual Dub with a logo filter will allow you to do this.

Bro, Virtual Dub can't identify or recognize a MKV video files !!

Nope, reencoding (various tools can do this) or adding (forced) subtitles are the only ways.
-
vdub has a mkv plugin available
http://fcchandler.home.comcast.net/~fcchandler/
or you can use avidemux
as stated above, you have to re-encode the video, unless you use soft subtitles -
-
You can't force a subtitle. They can be turned off easily in any player.
Are you creating these videos in the first place ? if so, what are you encoding with. if not, why are you putting you mark all over them ? Logos only serve to piss off the person watching them.Read my blog here.
-
You can flag them as forced, but guns1inger is right they still can be disabled.
Logos only serve to piss off the person watching them.
- to mark a production like TV stations do for commercial purposes
there are, at least in my eyes, legitimate reasons to add logos/subtitles/markers&co (but I think this should not be the topic in this thread)
Cu Selur -
It pretty easy if you use virtualdub but as i mentioned you will have to re-encode the video. I would try the following, I'm sure some one will correct me if i have missed steps or can enhance the process.
1. Install the following x264 codec for virtualdub (http://fcchandler.home.comcast.net/~fcchandler/Plugins/Matroska/index.html)
2. Install either HuffYUV or Lagarith.
3. Load the mkv into virtualdub.
3. Add logo to video (http://www.tutorialsroom.com/tutorials/av/add_logo.html)
4. For compression select either HuffYUV or Lagarith.
5. Save as avi. (this file will be many times larger than the original).
6. Encode Resulting avi with x264.
7. Open original MKV with MKV merge.
8. Un-check the video stream.
9. Add your newly created video stream.
10. Click "Start Mux".
If you choose not to re-encode and use the srt method, be aware the logo/watermark can be turned off.
And it's been mentioned above. Unless these are files you are creating yourself and you're trying to protect your work, all the water mark or log does is tend to piss people off.Last edited by dragonkeeper; 13th Aug 2011 at 12:15.

Dollars to donuts he didn't create the videos and isn't protecting his property. He downloaded them from somewhere and now wants to take credit for someone else's work (the original movie copyright owners and then the pirates that reencoded and uploaded them) by defacing them with his own stupid logo. This is not a cool thing to do, iqbal88.
