I have dozens of videos taken with my iPhone 4 that I converted to m4v with handbrake to make them smaller. For whatever reason, three of these videos will now no longer sync to phone, and iTunes tells me it's because the format is not compatible with the iPhone. I'm completely lost, as these videos all came from the same place and were converted the same way, yet three out of dozens won't sync.

The iPhone/iPad/AppleTv etc have a fairly limited range of formats and settings that they will accept. The most likely is that when you re-encoded with Handbrake you changed the profile to something too high for the iPhone to accept.

Start with mediainfo -> text view and see what is different between these videos and ones that will sync.

It could also simply be iTunes being an arse.
