    I have some mkv files that either had subs or secondary audio that I removed with mkvtoolnix.
    They play perfectly on my pc. However I have 2 different media players (popcorn hour, and WDTV) that will not play the new files. They play everything else fine including other unaltered mkv files.
    What is toolnix doing to make these unplayable on media players?

    Try this: in mkvmerge (mmg.exe), go to the File menu and select Options. In the Options window, select the 'mmg' tab if it's not already selected, then place a checkmark next to "Disable header removal compression for audio and video tracks by default". Click OK to save the settings.

    Have you tried seeing if either the Popcorn Hour or WDTV have released firmware updates that allow you to play MKVs with header compression?
    If cameras add ten pounds, why would people want to eat them?

    Depends on how you removed them. The MKV merge function will allow you to make a new MKV by just unchecking the items you no longer want in the file. That ability causes problems with some Media players. If that was what you did, then that's why it doesn't work. A remux done it this manner takes longer to load in software players but, they will play. With most media players if the file takes too long to load, they will not play.

    To correct the problem you would have to completely demux the mkv than use MMG ( the mkvtoolnix gui) and remux what it is that you want to add or delete.

    As cal_tony has said... I had to demux the file and then remux. Works great now.
    And of course I also checked the box ..."Disable header removal compression for audio and video tracks by default"
