My m2ts file has 157929 frames ( 1hr and 40mins). When processing it with megui the preview only shows 48617 frames (around 43mins. ). When letting it process to the end, I only get the first 3rd of the movie. Does this make any sense to anybody?

The problem is in the bitrate calculator. It doesn't keep the info that I type in. I put in 2hrs and 12mins, but it reverts back to 37mins. That is why I only get a partial video. It just keep what I enter.
