I would like to know if there is a way to convert a single video file on its own. I use ConvertXtoDVD right now.

Say you want a disc with video 1 and video 2 on it, so you have to add the two and convert them, then burn it. Takes awhile, anywhere from an hour to a half an hour on my gaming rig with 3.4GHz Quadcore and 8Gb Memory.

Can you take video 1, convert it. Then take video 2, convert it. And later put the two together without having to combine the two just for that disc?

If you understand what I'm saying it would be an incredible timesaver on my part. Dosent have to have menu's, but it would be nice.

And what programs would I need to do that?

If you are using this product that only means that what you are now in possession of is not compatible with what a DVD must have. It must be converted to MPEG2 video, the audio must be converted to something "DVD compatible".
"Stuff burned to a DVD" is not a DVD(DVD Video).
"Stuff burned to a CD" is not an audio CD.

ConvertXtoDVD is about as fast as it gets. There is a far quicker and simpler approach - stop making DVDs. Get a media player such as the WDTV (or one of the many similar devices), a large portable HDD, and simply copy the files, without conversion, to the HDD for playback. Problem solved.
