I have autogk encode files separate into 2 parts, 700mb each. How do I join them back into 1 file? Can it be done via autogk?

You can't join them with AutoGK. You could have simply output a single 1.4GB file in the first place, but that horse has since bolted.

Because AutoGK has created the two parts in a single session, they should have common settings, so you should be able to join them easily in Virtualdub or AVI Demux, without the need to re-encode.
