I have an mkv file that has both eng and jap audio tracks. I want to remove the english track and use the subtitles along with the japanese audio. But when I used mkvmerge to remove the audio track, the subtitles no longer worked! Specifically, it came with a japanese subtitles as well as english. When the video has been processed by mkvmerge the subtitles are blank. In other words, you can select them but they don't play. They worked perfectly before I used mkvmerge. During my own troubleshooting I used mkvmerge on the video without removing anything and the subs still no worky. Later I used mkvcleaver to extract the subtitles from the original video, and they work fine when you select them and use them with the processed video.
I uploaded a txt file that contains the info of one of the videos I am trying to process collected by the mkvinfo GUI for mkvtoolnix.

What are you using to play the .mkv? What format are the subs?

When I extracted the subtitles from the video they were .sub and .idx.
I was using VLC to play them, but I tried MPlayerClassic after posting this and the subtitles seem to play fine.
But it is very inconvenient to click on MPlayerClassic and select the file from a menu every time I want to watch one of the videos. Is there any way to fix the incompatibility with VLC?Last edited by arconreef; 29th Oct 2010 at 19:39. Reason: typo

You could try having DirectShow display the subs. Then if the base name is the same as the video, it should pick them up. Other solution would be to burn them in. VLC should support the subs so it sounds like you have some anomaly in the .mkv file. For playing on the PC I'd try the DirectShow approach. There's probably some guides around here how to configure it.

What version of MKVMerge are you using - I remember reading recent versions apply compression by default - so if this is the case you need to select NONE for all elements in the file one by one. You will find it on the Input tab. I don't know if this will sove your problem but it is worth a shot?
