MKV file help using MKVtoolnix

I am very new to this, not sure is this is the right place for this or not. I have an issue with my Patariot Box Office playing mkv files, I know there are many stand alone media players with issues playing mkv files due to header compression I have used mkvtoolnix to fix the header problem which works great and plays on my PBO but the new muxed file only shows half of the movie??? The size of old file and new file are same the header problem got fixed but why does it only play first hour or so of the movie?? Can anyone help me or faced similar issue and can guide me if I am doing something wrong.

I only had one similar experience and it was the fault with the movie. My device was a Seagate player. The movie got to a certain point and stopped. Within a second or 2 the player rejected the rest of the movie. I re-converted the movie to MKV and it was fine.
