Remove 5sec out of video clip

Hello there, I find this from by searching solution for my problem which I failed to find solution for.
Anyway, I'm working for client who want me to remove watermarks for numerous videos, interesting part is those watermarks get shown just 5sec or less in the middle of video but that can very, sometimes its just after video start and sometimes it's almost at end of video. So I was converting from flv to wmv and edit in Corel Video studio, cut that time frame and add some transition, now that's the huge job if you have like 50 video to do every day, is there any option to automated that process, it would be much appreciated.

Yes, here's a quick fix, put a piece of duct tape on the display where the bug shows.
