I'm on a Mac an have an FLV video that plays fine in VLC and when I embed it in a video flash player for the web but got screwed when I import it on Adobe Premiere or After Effects—the audio is fine but the video ran somewhat faster at some parts, and got trimed when the video ends rather than when the sound ends. This is the main data of the video (in Spanish but you may get the meaning):

    I have similar files whose only difference is the framerate (like 29,97) an plays perfectly with no problem. I have tried to convert it with the Adobe Media Encoder and Handbrake in a number of ways, and when I see the resulting file it goes out of sync both on Premiere, After Effects AND VLC player and the like. In my ignorance, I suppose that the problem is that the framerate is actually variable, but I don't know what to do in those cases.

    not sure how you would handle it on a mac, but on pc, you would usually attempt to convert to cfr with avisynth, and use a lossless intermediate before importing into premiere or AE

    on windows, you can use flvextract, and it will print out a timecodes sheet, with that you can verify if it is vfr

    perhaps a mod can move this thread, you will likely get better answers if it was in the mac section
