I've been using AnyDVD to rip disks and then ripbot to convert to mkv. I use the highest setting available (before stream) but not sure if I should be trying to keep the dolby digital track

I usually convert to AC3 5.1, 640 Kb/s with RipBot. Very little quality loss compared to the usual DTS audio.
