audio not playing in mkv but mp4

Hey just wondering if anyone knows why this might be happening. I have a mkv file audio is ac3 and the audio will not play with any player wmp, divxplayer, etc or streaming to my blu ray. I remuxed the file into a mp4 using yamb and suddenly everyone can play the audio. Just wondering if anyone else has had this problem or knows why it may have happended. Yes for those who are going to ask I have all codecs, filters, etc installed.

Tried (re)install haali media splitter?

reinstalled haali didn't do anything. This has happened before its not really a problem just annoying I can always just remux the video audio and it solves the problem. Just wondering if anyone knew why this might happen. Thanks to everyone who replies.
