Thanks in advance for a simple answer.
What do you mean "Mp3gain says they are clipped"? It doesn't, and can't, know if the file is already clipped. Only if it would become so after applying the gain you select.

Anyway, MP3Gain tells you exactly how much gain can be applied without clipping, so use that.

If you want to boost volume more, you can use the Audacity "compressor" effect to reduce dynamic range, and then boost the volume.
This reduces the contrast between loud and quiet sections of the track. It's commonly used on radio, for instance. Audiophiles hate this.

My friend has downloaded tons of youtube music videos and he is converting all the AVC/AAC FLVs to MP4 and using MP3gain (modded with AACgain.exe) to make the audio all the same. He likes his music loud (he has four 15" studio monitors in his living room) so he has MP3gain set to 93dB. He tried to go 95dB but it sounded pretty bad turned up so he lowered it and found that 93dB was the best he could do. MP3gain still says that some of the files are clipped but they sound OK. Default (89dB) sounds fine to me.

I also use AVI Gain Beta which defaults to 90dB to change the audio on most videos. It seems to hang on some 6 channel audio files though.
