Problem demuxing bluray mkv

Demuxing is the only part I'm having problems with, actual movie length is 1:39:29
tsmuxer: only get 23min 47 seconds of the beginning of movie
HD Streams Extractor: get's the right length but wrong framerate
mkvextractgui: right framerate but wrong movie length says 2:23:04

Anyone ever come across this same problem and happen to know what I'm doing wrong?
or know what other program I can use?

Note: I'm new to this and have only tried to demux a few mkv's but have had the same issue with each
