I know this can be done (I've seen discs with different aspect ratios for different segments), but when I try to do this (with something like TMPGEnc4), the 4:3 get blown out to 16:9 ratios. I would like to use transitions between the segments, but this is not mandatory.

They must be in separate VTS titles or I guess it's called tracks in tmpgenc authoring works.

And if you insist on them being part of the same title, so you can use your transitions, you'll have to convert the 4:3 video to 16:9 by resizing and adding pillar bars.
