I have some videos in MP4(h.264) format and they cannot be played on PS3. I don't want to convert all of them as it will take a while. What is the best method of rewriting the header?

The best method is to convert them.
Why do you believe simply 'rewriting the header' will convince the PS3 to play the videos?
Use a tool like Mediainfo, in Tree View, to examine an MP4 that does play on the PS3, and compare it with a video that doesn't. You'll generally have to convert the video that doesn't play so that you can remove the 'problems' that the PS3 doesn't like.
Alternately, you can try one of the streaming solutions like PS3 Media Server (if I remember the name correctly) to stream the videos to the PS3. Then, you won't have to worry whether or not the PS3 will complain about something within the video.If cameras add ten pounds, why would people want to eat them? -
I have an external HDD that I use to play my videos. I would like to keep it like this instead of streaming as I need my pc to be free of video files or off when I am watching.
I guess the best way, as you have mentioned, is to convert them.

No need to convert,just use multiavchd to author to ps3 mode.

multiavchd looks good. Can I have a file without putting on a DVD if I use miltiavchd

Yes.Just choose ps3 output and it will give you a folder you can put on a usb drive for playing on the ps3.
