Can I choose to disable/remove audio when editing videos using avidemux?

I believe if you access the audio tab at the top of the window, you'll find a way to set audio to "none".

and which video setting should I select for the highest quality video with lowest file size?

In general, the AVC/H.264 video format in an MKV or MP4 container results in higher quality and smaller sizes compared to the popular divx/xvid files. However, you didn't state on which device you intend to play these
files, and that may be a factor.
