The output isn't compatible with my playback device. (I would prefer a smaller program that doesn't use .Net - but hey)

Branch, if you're looking to make your MKV compatible across a lot of different H.264 devices, you may want to check out our HandBrake advanced presets here:
    http://labs.divx.com/node/15257

This will not only be compatible with your current player, but also the upcoming DivX Plus HD devices. I even use those settings with an MP4 container to watch stuff on PS3.

I'm not. I just want to take vobs/mpegs and put them into MKVS without reencoding.

Presets suggest reencoding - can it just move them across without reencoding anything?

Did you already try MKVmergeGUI? It's a mux, so you'll end up with MPEG-2 inside an MKV container, which is not very common, but if you're not going to transcode that's your only choice.

I can do it manually, but that takes time. Which is why i asked if there some something like MakeMKV.

Yes, Handbrake re-encodes. If you don't want to re-encode you might try Xvid4PSP, using copy mode for the audio and video and mkv as the container. However if MakeMKV produces a file you cannot play, I cannot see why anything else will do much different.
