I have a motorola box to firewire port capture setup
I use capdvhs to capture my streams and I have saved them in .ts and .mpg
I can view the .ts and .mpg without any issues at all
now the problems
it seems to be no matter what program I use to edit the commercials out the saved file is completely corrupted to the point that it's unviewable and completely a waste. I'll try and explain the best I can below...
1. load .TS file (3 gig show that is 32 mins long) into projectx to demux then put it into Mpg2Cut2 to cut (for example..)
2. the file loads up fine and I start to edit the commercials out
3. I save the cuts to a file and begin the process
4. the output is usually a 11hour 20min 23 second file that is 4.89 gigs and completely corrupt
5. I try to save the file with just a single commercial edited out and end up with the same issue just slightly different file size and duration.
I'm completely lost in this problem at first I thought it was just a bad capture due to the cable service blocking it etc etc. but I've tried it on various recordings I've done from various channels and have gotten the same output.
is there a way to fix this?
FYI: I have ffdshow h.264 encoding disabled

Since my capture setup sounds pretty much the same as yours, and I THINK I've had something like the problems you're having, I thought I should respond...
I've been using this same capture process for several years, but about a year to 18 months ago, Comcast rolled out an update to their firmware which "broke" many aspects of the firewire output and subsequent capture process. More specifically, you can either record live (under very specific circumstances), or capture from the DVR (under even more specific circumstances). Without writing a whole paragraph to explain the DVR capture process (at least that *I* have to go through) it SOUNDS like you are getting something like the same result I get if that process doesnt work. You may be able to play it back (in WMP, right?), and appear to be able to edit, cut commercials, etc., but the file size and program length indications you're getting from Mpg2Cut2 make it sound like the stream (at least, as captured) is corrupt, basically in the same way that it would be if you had attempted to capture a protected stream - CapDVHS will dutifully pretend to record it, but the end result is unplayable, uneditable, corrupt, and unuseable.
Though I edit with VideoRedo (so I'm not getting exactly the same results as you in my normal processes), the file size you're showing, and the length of the output file sound like a pretty clear indication that you won't be able to do anything to fix it, at least "as captured". Unfortunately, as you may have seen, HD transport streams can be VERY finicky, and most of the programs out there setup to convert, etc., don't handle corrupt streams well AT ALL.
