    I have no idea how to go about this. I have an MKV file with hard-coded subs that I want to remove.

    When opening the original file in VLC, I had the option to disable the subs, but when I re-encoded the file to make it smaller, I could no longer disable the subs. I re-encoded it with MeGUI.

    Remove the subtitles before you convert. Use mkvtoolnix.
