I have a downloaded file of a movie DVD Riped. As you already know from the title, its an AVI file. I tried to convert it with TMPGEnc and left it over night. The result? A nice lookin video, but with no sound, and about 2 hours of blackness at the end. Why? How can i fix this? I was thinking of making a totally new file by extracting just the video, and then the audio, and combining it later. I'm not sure how though. Please help.

This is wonderfully explained in the CONVERT Howto's. You have to extract the audio with VirtualDub, then encode the AVI to MPEG by combining the AVI and the WAV file. Just look at the left hand bar under HOW TO/CONVERT.
