Well it seems like i've been using the same 3 programs for converting my .mkv and .ogm files for the past 5 years. Those being
    AlltoAVI , Tmpgenc, and VirtualdubMOD.

So my question is has there been any new programs released in the past couple years that can convert those file types but better faster and more stable?

Yep, new converters have better h264 encoding(x264) and much better mkv source support.

Try for example handbrake, xvid4psp, avidemux(still kinda buggy though) for avi xvid video and mkv/mp4 h264 video encoding and editing.

And for mpeg2 encoding use hc encoder together with a gui like avstodvd.

xvid4psp is very stable here(win xp and win7)....but I guess it doesn't work perfect on all systems.

You can also see https://www.videohelp.com/tools/sections/video-encoders?orderby=Updated , converters ordered by latest version.
