I have two movies, one Pal, one NTSC. As far as I can tell they are identical. But the total time is different, one shows 75 minutes, the other shows 78 minutes. When watched at the same time, one goes faster than the other. I need both to go exactly the same for 3d conversion.

If two identical movies is really what you want, why not just copy one of them??????

The PAL one is playing at 25fps
NTSC is playing at 29.976fps.
What that means is, every second the PAL one is playing 25 frames in one second while the NTSC one is playing 29.976. 4 frames difference. By the time you get to the end of your 78 min movie, there will be a 3 min gap or so like you have seen. Nothing is missing, it is just playing at a different frame rate. -
One movie is the 2d Left eye version(NTSC), the other is the anaglyph 3d version which I am converting to the 2d right eye for stereoscopic viewing. The PAL I have tried to covert several ways from 25 fps to 29.97 fps, but the total time of movie is still 75 min.

You still will have a VERY SLIGHT mismatch, and it depends now on which way you want this to go: PAL or NTSC. If you want to go PAL, you have to slightly speed up the 23.976 to 24fps. If NTSC, you want to go the reverse (usually).
EDIT: (this last part didn't look like it made sense) the 24fps is likely the common factor, so it makes sense to revert to it for matching, but you don't have to if you KNOW you're going to end up with only one system. However, to have a "universal" master, it probably makes the most sense to use the 24fps.
PLUS, assuming the above gets worked out, you still have frame size issues. IMO, for ANAGLYPH -> Full color work, this is a much bigger problem. You'll be resizing, which means blending/interpolating, which means boundaries are going to get fudged - exactly at the time when you DON'T want them to. I deal with Stereo3D work, so I'm familiar with this.
I wish you good luck, but don't expect too much.
I wish more that you'll find material that uses the same system.

I figured out the speed issue, Thanks. I used tsmuxer to change the fps and the times matched up perfectly. By the way the movie is "Battle for Terra". I am also workingon Polar Express 1080p and having luck with mixing the red back into the right eye with the "Nuke" program. Pm me if you want to talk about the 3d stuff, I have lots to learn, I have the 3D DLP setup running and am trying to get movies converted.
