I just hooked up my old Nintendo 64 to my Hauppauge wintv via the coaxial using the nintendo RF modulator
and for some reason the picture freezes up and looks all mixed up all the colours seem to splurge (is that a word?;p) into each other whilst the audio sounds fine
I had it all working perfectly along time ago in Win98
But now in Win2k it doesnt seem to work at all
Is there some kind of weird protection like Macrovision kicking in?

No there is no macrovision on cart games or even cd based games.
HOWEVER, the color variations is from the Windows 2000 platform. It doesn't run in 24 bit color since its not a "multimedia" type OS. Win XP/WIN98/Win ME can handle the color much better.
I suggest getting a "black" box:

What it does is boost the signals and can clean up the picture for you; but then again, this is windows 2000. have you tried to on another operating system that is not NT based? -

I tried it with win98 as Im dualbooting them and it worked fine
Very annoying though but not worth investing in anything
