I edited the menu background to change the font under various buttons. It turns up however that the buttons change colour when the mouse cursor gets above them which would be fine if it wasn't showing me the old font at that point. In the video manager I can't see where is the second background with different font colour. Any ideas?

That old font is in subpicture layer. You can only edit it with DVDSubEdit by exporting menu subpicture to a graphic editor (like paint or photoshop) and importing back after editing for the new text (text buttons are not easy to edit).
