I don't think there is a "best" but there are several steps, and several options:
1) Capturing footage of desktop
-You could use camstudio or camtasia ($)to capture
2) Editing the footage
-edit with any editor even NLE's like vegas/premiere depending on what you want to do or how fancy you want to get with PIP's, titles, overlays, voice overs, special effects
3) Encoding to flash
-probably want to use h.264/aac format for the quality/size: many options to encode, both free: e.g. handbrake, xvid4psp, megui, ripbot264, etc..; or commercial: vegas, adobe media encoder, etc...
4) Posting/embedding to website. Depending if you want progressive download, true streaming, or psuedostreaming. There are free front end players like JW Media player, Flowplayer. Or you can use your own or combination of programmed flash.
Note the newest versions of camtasia include everything from capturing, simple editing, to embeded flash player.
