I got everything set up the way I want it, but when I hit 'encode' it thinks a little bit and then asks me, "Where is progress.app?"
Well, I don't know. My computer doesn't have such a thing. Was it supposed to be downloaded with the program? I downloaded all the binaries and properly installed it, so I'm not quite sure what I'm supposed to do now. Any help is appreciated.

In answer to your original question:
The subtitle position field is not available for ffmpeg (or x264) presets. It is available for mencoder presets and mpeg2enc presets.
In answer to the Progress.app issue:
This has happened to more (but not all) users. Their solution was to select the ffmpegX application itself, when the question appeared. (Progress.app is an application inside the ffmpegX application.)
