are they any good programs for this?
im currently using mkv extract wizard and it takes forever doing them one at a time, im looking for a simple prog (16bit would be ok) that would extract just the audio from all the mkvs in a dir outputing ac3, dts, ect. (depending on the audio format).

You could write a batch file to do this seeing as mkvextract is a command line tool.
But I did recently add this feature to HCbatchGUI.
It uses mkvmerge to get the track id info then uses mkvextract to separate the streams. You can extract only audio easily if you want.
All your files must have the same specs.
First just select your mkv directory.
Next click Get MKV track id
Next put a check in the audio boxes below changing the file extensions and track id's as necessary.
Finally click Extract Files from MKV

alright that will work for about half of them as they are about 50/50 (ac3/dts), it would be nice if you could get track id and then have check boxes for the tracks and files + a .dts output.

Try manually changing the audio extension in audio 1 and audio 2 to .dts and see if that works.
