    i was converting one old DVD to *.mkv with x264 and AC3 audio with Original FPS being 29.97 to new 23.97.

    what are the ill effects with that as i could not find any difference in the above format.

    It depends. If the DVD was of a movie then there is a good chance that it was actually 23.976 fps, with pulldown to get 29.970 fps playback. In that case, conversion to 23.976 fps MKV file will be fine.

    If, on the otherhand, if the DVD has come from a video source, or has been hard telecined to 29.970 fps, you will get audio sync issues encoding at 23.976 fps

    Unless the conversion software throws away one of every 5 frames. In which case you'll get jerky video.
