  1. I had a movie which contained subtitles embedded in the.mkv file, so i extracted the 3 streams (video, audio and subtitle using mkvextract, all did fine, the using mkvmerge i put the video and audio back together, but this has made the movie out of sync now. What is the best way to sort this out???

  2. Don't use mkvextract

    Use mkvmergegui on the original mkv, checkmark the streams you want, uncheckmark the streams you don't want, press merge

Because the delay isn't preserved upon extracting, so unless you remember what it was when you made the .mkv , or you have a timecodes file, it will become out of sync when you mux the video & audio. The easiest way to keep the synchronization is to do what I suggested. I don't see a good reason to extract the subtitles, you can turn them on/off in most players
