I have an .flv file whose audio I would like to clean up .. Is there any tool that would allow me to demux the.flv file, (and after the audio clean up) and mux the audio and video signals together ?

You can use flvextract to demux
You could use avidemux, (replace the audio with the new one, copy the video), or ffmpeg (commandline) to re-assemble it.
It also depends on the type of audio/video. If it is h.264/aac in flv, I think the only way at this point is ffmpeg.
