I have figured out the problem, but have no clue how to fix it. My input file has 2 audio tracks, I guess 1 for each half of the movie....how do I convert this without losing either the first or second half of the movie's audio??
sry I am a semi-noob...need an expert on this one. -
Well, you could extract the 2 audio files, merge them, and then attach them back to the video---finally then you can encode the video. ---I'm not too skilled at things like this, but there's a start.

yeah I thought of that...but then I thought it might be really hard to get them to match up/synch exactly. Then the other problem is the first audio track is the entire length of the movie, but the second half of it is just silence. so I would have to clip the silent part off, and then attach the second audio track..then I doubt I could get them to match..it would probably be all messed up cuz I am not that skilled at this stuff.
however, The only program I could get to convert the file without the audio issues was itunes and then I used super to convert the file that itunes converted the way I wanted (aspect ratio, audio bitrate etc.). so even though it required 2 encodes, I did find a fix. -
I think you can do this with Audacity, without causing a sync problem.
I had a video with two audio streams, each had part of the audio.
Demuxed the two audio streams to wav.
Run Audacity.
Drag file one, then file two, onto the window.
Select track one by clicking on the extreme left side of the window - the selected track is highlighted..
Note the length (in my case 1:03.720)
Click magnify to get close to the end of the audible part of stream one.
Click near the end of the audible to set the cursor
Adjust the cursor to the end of the audio (use the arrow keys) - write down the time (in my case 0:30.047)
Edit > Select > Track start to cursor
Edit > Find Zero Crossing
Edit > Cut
Select track two
Set cursor to 0:30.047
Edit > Select > Track start to cursor
Edit > Find Zero Crossing
Edit > Delete
Remove (x) track one
Edit > Move Cursor > To track start
Edit > Paste
Select track one (new joined file is highlighted)
File > Export
Note the length 1:03.714 a difference of .016 seconds, is unnoticed in a tiny clip.
