Take a short (representative) clip, say 2 minutes, and convert that 5 times, using the different decoders and encoders. The speed differences will be about the same for other movies.
The log nicely notes a start and end timestamp, so the duration of the processes is easily retrievable.
I haven't compared them systematically yet, but QuickTime decoding sure slows things down.

I began with a test clip called pook.avi: 62 891 452 Bytes, 6:04 minutes duration.
I used default settings, but authoring turned off.
For the first 3 trials, I used MPEG2ENC to do the encoding:
1. Using FFMPEG to decode: 6:42 minutes
2. Using Quicktime to decode: 5:05 minutes
3. Using MPLAYER to decode: 8:59 minutes
For the next 3 trials, I used FFMPEG to do the encoding:
1. Using FFMPEG to decode: 3:38 minutes
2. Using Quicktime to decode: 5:49 minutes
(MPLAYER wasn't an option)
Well these results are a bit strange. So using FFMPEG to decode is the fastest, but only when using it to encode as well. MPLAYER is the slowest decoder. Quicktime was a lot quick than I had anticipated. Of course this will also depend on the codecs installed on your computer.
