I use Submerge or Titlelab to add subtitles to my movies, however I can't seem to open the persian sub.
They both work fine with English Sub but they do not recognize Persian font, I tried opening the .sub file on TextEdit and same case, English sub opens but does not recognize the persian sub.
I have check my computer ( Mac osx Leopard ) and I have 4 different Persian font on it, I can check all the Persian websites and open any file,
What do yoou think the problem is?

ffmpegX comes with its own subtitle fonts and won't use your system fonts.
Try each of the available fonts in the Filters tab, and use the Preview button in the lower right to see if that font works with Farsi subtitles. Also set the correct text encoding for Farsi text (UTF-8 most likely).
This only works for text based subtitles (SubRip, SubViewer, MicroDVD, etc.), not for image based subtitles (VobSub: idx+sub).
