DIKO apparently works with HCEnc. I've used both CCE and HCEnc and honestly, I now believe that HCEnc is just as good as CCE. I've used HCEnc to re-encode high def video to lower bit rates because CCE can't be used for that and I've been pleased with the results. Why not just try HCEnc and see if that works OK for you in DIKO?

That is the best way to join different type of movies,
The other away is like this :
You can input CD1 and CD2....along with subtitles, and it will join at once and sync them together, and will convert with many passes as you want : max 4
You can combine that join at once with join jobs

If you click in the Inputs over a AVI file, the button AVI Frames will be active, and you can get screenshots
It has more than 1 encoder, not just only CCE SP2, you can make jobs using VSO ConvertxtoDVD encoder
you must investigate/explore what it can do, and what it cannot, there is many possible options combinations
