Copying DVD to 2 DVD-R's - How to Keep Menu Functionality?

I've followed the instructions for copying a DVD to two DVD-R disc's (located at http://www.doom9.org/mpg/dvdr-guides.htm ).
But when I play them, side one works fine (until it reaches the end of the last vob), but for side two the chapter buttons don't work. I can select the "Play Movie" button and it will start playing, and I can use the "next" and "Back" buttons on the remote to skip chapters.

Is there a way to edit the ifo's (or whatever tells the player where the buttons are linked to) to regain chapter button functionallity?

Thanks. I forgot to mention I have it and used it to automatically process the ifo's.

But disc two still had the problem, so I was wondering if I needed to manually edit them.
