I am trying to copy specific chapters of a dvd to burn however the dvd has several (3) versions of the movie (original, directors cut, etc.) on one dvd. When I try to copy with mactheripper, it lists chapters to select and then I find it has copied the chapter of the wrong version. I don't know how to get to the correct version of film. Limitation of the app or my knowledge of how to use mactheripper application?

If it is a 'Seamless Branching' disc, then you have to 'decode' the 'trickery' used on the disc. Each version will use a different set of VOB IDs, and may skip some of the VOB IDs that are used in other versions.
Try having a look at the next or previous chapters. You may have to make a list of all the Cells used in that version. When the DVD player skips certain parts for a particular version, then so should you to rip that version.
