Is there a utility that will add a watermark to FLV files?

Watermark it first in your NLE program (iMovie, FCP, FCE)
and then create your flv file from that.

Normally I'd do that, but my FLVs are already made and the source files are gone.

Any other way to do this?

yeesh...not without taking a quality hit........you could transcode back
to an editable format, add the watermark and then re-save.
Even in QT Pro, you still will have to go to an.mov file
    before going back to .flv....
