Use a filter, then 'Preview filtered' in the 'File' menu to see the effects. Best filter chain for what?

There is no 'best'. Every situation requires it's own solution. What that is varies from tape to tape, and also person to person. Personally, I prefer avisynth for most restoration work, although the virtualdub filter colormill is very handy.

is it better to cut a small clip from the movie and experiment with that?

  8. Not always (in general it is not better). Then you can imagine that you cut a small clip which represents more day scenes and after reencoding all the movie you can not see anything in the night (dark) scenes.
It is very hard work in fact. Once I have recorded a movie that I liked very much and spend a week trying every other setting of a filter chain. After that the reencoding took almost two days and at the end I could see a flaws in the picture. So... you need patience (a LOT of patience).

I just use the preview window. Encode a test clip of 1 minute if I need to, during a scene where I suspect there might be issues.

If it is required and it works, it is good. If it does damage, it is bad. There are different types of noise, and different filters to deal with them, so it is not uncommon to use a mixture of temporal noise filters and 2d noise filters as required.
