Is there anyway to remove a subtitle stream from a MKV file without having to extract everything out of it and put it back together with out the subtitles?

Why would you want to do this? With the MKV container, the subtitle should be optional - that is, you don't HAVE to watch it, so there should be no need to mess with it. If the subtitle is burned into the movie, you won't be able to remove it.

There are some MKV demux tools that might help if the subtitle is actually a separate stream and not burned in, but again you shouldn't have to do this.
