Handbrake and chapters/settings?

Hey if im copying a dvd with chapters onit with handbrake for ipod videos what are the best settings and does it copy it chapter by chapter so i can label them episode one etc...

cool i dont get what it means about seeing them in quicktime or apple tv, surely if it rips separate chapters theyll show as separate chapters whatever you play them on?

ill select that preference anyway but i still dont really get it.
