I have an mkv file in which the video is encoded with x264 and the audio is encoded with EAC3. When I try playing the file there is no audio, and I've read that I should convert the EAC3 file to AC3 using EAC3to. My problem is that I can't even extract the EAC3 audio file as mkvextract does not support the format. Is there any program that will let me extract it?

Are you using the mkvextractgui ? try the command line tool directly from latest mkvtoolnix, example:

Or try ffdshow with eac3 support to convert directly to ac3, http://forum.doom9.org/showthread.php?t=129050 , and try add the ac3 in the mkv with mkvtoolnix.

And I guess there a version of mplayer video player that supports eac3 audio on same page as above, http://forum.doom9.org/showthread.php?p=1036486

I tried using the command line tool by following Arite's comments in the link you provided ( http://forum.videolan.org/viewtopic.php?p=124421#p124421 ). However, instead of extracting the 2nd track from my mkv file (2nd track = eac3), it just opens up media player classic and plays the file with no audio.
