After joining some files, I have found they have a few repeating frames at the joining point. What is the best way to delete these frames while keeping the video smooth & without throwing off your audio.

I would suggest frameserving it via VirtualDub back into TMPG after you edit in Vdub. See under the CAPTURE or CONVERSION section for a guide
